Awakening in an elevator, remembering nothing of his past, Thomas emerges into a world of about thirty teenage boys, all without past memories, who have learned to survive under their own set of rules in a completely enclosed environment, subsisting on their own agriculture and supplies. With a new boy arriving every thirty days, the group has been in "The Glade" for three years, trying to find a way to escape through the Maze that surrounds their living space (patrolled by cyborg monsters named 'Grievers'). They have begun to give up hope when a comatose girl arrives with a strange note, and their world begins to change with the boys dividing into two factions: those willing to risk their lives to escape and those wanting to hang onto what they've got and survive.

The film begins with a flashback to a young boy, Thomas, being dropped off by his mother and taken in by
scientist Ava Paige and troops of the organization called WCKD, along with other abandoned children.
WCKD places the children in a walled maze in a glade as part of its scientific testing.
Years later, shortly after being rescued from the Maze, Thomas and the remaining Gladers - Teresa Agnes, Newt, Minho, Frypan, and Winston - are taken to a facility run by Mr. Janson.
He explains that the facility is a safe haven, protecting them from WCKD, the Flare virus and the "Cranks", and provides them clothes, food, and sanitation, where other survivors of multiple mazes are also present. Thomas becomes curious about their activities and manages to find out what is really happening behind the closed doors.
With help from Aris, the first maze survivor to end up in the facility, Thomas discovers that WCKD's leader, Ava, is still alive and that Mr. Janson is really working for WCKD, when they discuss experiments on the Immunes and that Janson has yet to find the Right Arm, a resistance group located in the mountains.
The group, including Aris, escapes the facility, and Janson orders his WCKD troops to track them down, as they find themselves in the deserted outside world - the Scorch.

Thomas, Newt, and Frypan are the last of the free "Gladers" immune to the Flare virus that has ravaged the world's population. They and The Right Arm resistance conduct a rescue operation where they retrieve other Immunes from a train, which is owned by WCKD, an organization responsible for capturing and experimenting on immune children. They discover that Minho, their remaining Glader friend whom WCKD had captured, was not on that train, which is headed to "The Last City", WCKD's base of operations. Against the orders of Vince, leader of The Right Arm, the three leave their camp to rescue Minho, who is being tortured by WCKD in hopes of developing a cure for the virus. Heading for the Last City, the group is attacked by Cranks, humans infected with the Flare. However, they are saved by Jorge and Brenda, who join them.
